Just make sure your printer is accurate dimensionally. Some printers have issues in the "roller direction" - across a large board, it may add up to enough to make you think something is wrong with the design. Check with a rule before revising. Source - boards I made with toner transfer before batch PCB services existed - in that case, the boards themselves were off :-(
