Sound really interresting. Which branch should I compile for the mini delta ? What is supposed to work/not work ? USB ? SDCARD ? LCD ? EPROM ? WIFI ?

If you are running on the delta, I would expect mcheah's m4mpd port to be better. USB, SD, LCD should all work, but it's been quite a while since I've compiled it, since I needed a break.

You use the same method as any other firmware update - put the firmware on the SD card as update.bin (v1) or firmware.bin (v2) with a file named fcupdate.flg.
